By topic rather than by source — worship, legal rulings, ethics, social conduct, and the rest. That inversion is the whole point. A student researching a subject finds the authentic narrations on it gathered in one place, from wherever they originally appeared.
Each hadith is verified against the criteria of authenticity, so the reader is working from material that has already been sifted.
